if you're talking about where to put Nukem's MW3 Server Addon, your server's "root" folder is the folder where the admin folder, the main folder, the Redist folder and your iw5mp_server.exe are

true.
so make a copy of the call of duty modern warfare 3 folder and all of it's sub-folders and contents and paste it to another location on your machine

run your server from that "new" location.
i strongly suggest that you be logged OUT of Steam whenever your server is running

i'm pretty sure that's impossible.
i could be wrong.
but, either way, you DO NOT want to be logged on to Steam on the same machine that's running Nukem's MW3 Server Addon on an MW3 server.

not a good idea.
will you get banned?
probably.

run the server on a different machine

You can have the server & everything logged in/running on the same computer as long as the folders are different. There is zero risk of ban (This has been my setup since the start).

Don't forget that you must connect to your server on the LAN menu if it's on the same computer.
